The Staden Package is a software package to perform most aspects of large scale sequence analysis. It including DNA sequence assembly tools, sequence analysis, sequence comparison and library handling/searching. It attempts to automate the process as much as possible without sacrificing the possibility of human intervention for quality control.
The package can take you from a sequencer trace to a finished assembly. There are programs to view, compare and convert trace data. A graphical program ( pregap4 ) is available to process trace data before assembly or analysis, and to perform the actual assembly ( gap4 ).
It allows pairwise comparison of sequences and nucleotide analysis (eg gene finding) spin .
Several other facilities are also available.
Help is provided from within the programs by typing a ? at the prompt.
The Staden programs are run from the UNIX command line but only basic UNIX knowledge is required to start using the package. In essence you just type the name of the program you want to run. The graphical programs all require X-windows which can be provided by the use of VNC .
The Staden package is aimed at facilitating large sequencing projects.
